At the top of the Chapter Flow window, the current mode is displayed (Indie or Pro). There is a button underneath that text to switch to the other mode.

In Unity, you can dock any window anywhere on the screen, stack them, etc. Should you lose a window, simply look behind the main window to find it.

Bundles are used only to circulate your work to your target device in Pro mode. See this section of the Bundling & Delivery tutorial for help creating bundles.

Make sure to hit the Unity play button before trying to use the Active Reader.
